Default Strange knocking sound when braking

Car: 97 Civic EX

Ok, I've had this car about 2 months now and when I got it it had a blown motor so it had been sitting for about 5 years. I put a motor in and all was well. I recently lowered it with full Tein SS suspension and thats when the noise started. The noise is coming from the rear end. Under light braking theres no sound out of the ordinary. When braking heavier I get this knocking sound when the car is going from about 20mph to 0 it sounds heavier than a ticking and the knocking slows as the car does. While driving, speeding up or slowing down its normal. Nothing with the brakes has changed since I got this car. The only things that have been touched as far as the rear suspension is new struts/springs. When lowering it I unbolted the LCAs from the struts and from where they bolt to the chasis of the car but not the hub assembley. Everything went back in as it came out with no problems. I have no idea what it could be.

Maybe a bolt that holds the caliper on came loose... try that.

I only hear the noise when braking and it doesn't knock as fast as the wheel spins, however it does slow with the car. If I had to guess, I would say one knoack with every 3 rotations.
