Skunk manif and intake
Are those your only two mods? These things don't just add to one another -- they work off of one another. If you don't have any head work, much less exhaust work, I don't see an IM helping at all.

yeah i got a 97 gsr and i bought it completly stock and my first mod was a skunk2 intake manfold and a cold air intake. and ill tell you what VTEC will kick in a lot harder and hear it FOR SURE. Its worth it. get it.
It will get you up to ONE MILLION HORSES!

The reason VTEC kicks in 'harder' is because you lose the breathing advantages of long intake runners on your primary cam profiles. Try plugging the IAB hose with a screw on a stock GS-R intake and you'll observe the same effect.
The reality is that you may not have gained any high end, but instead lost low end. This makes the transition to the high end more noticeable, hence an 'improvement' on the butt dyno. The GS-R IM is great for mild builds and it has the inherent advantage of having dual length runners. I'd say that unless you are planning on a high-breathing build in the near future you should skip the IM for now. You'll get a much better performance improvement from a header or high flow cat, for example.

i have a 95 gsr, jdm b18c, all stock internals, with just short ram, dc header, apexi WS exhaust, i ran a 15.6 in the quarter- this was a very consistent time, ran it probably 7-8 times at the track, i changed to a skunk2 pro series manifold and started running consistent 15.1's...

If the VTEC is kicking harder, it isn't tuned correctly. VTEC should be heard, not felt.
