Default B18c1 bogging out

I have a 2000 Civic With a Usdm 99 gsr swap. engine loses either spark or injection for a bit. it happens at random times mostly after start up. So while it bogs out i either take in out of gear rev it up put it back in gear then it would be fine. It weird that it rev up in neutral just fine and not in a gear. Or i give it throttle even though it doesn't rev up eventually it struggles to rev up and then i noticed that once she rev's past 3000rpm's she'll run just fine for the rest of my trip. this didn't happen to me with i first got the swap. what could be my problem coil or maybe a bad TPS(with a bad spot)??
