Default 92-95 civic mil spec H22 conversion harness

I have several questions about installation: I have a 1991 honda crx with a swapped H22, for some reason, I believe to be more easily tuned, he converted the interior and engine harness to that of a 92-95 civic ex harness. The problem is that it's pretty hacked up. I didn't have any problems until I picked it up from gettin my trans rebuilt and drove down the road, the mechanic sent me on my way without closing my hood till it latched, I know I should have checked but anyways the hood flys up doin about 40-45, so i stop, assess the messed up hood and windshield and drive home. I shut my car off and when I go to start it the next time it doesn't start. The harness, like I said is rigged beyond belief, let's just say I had a paper clip ground and electrical tape with twisted wires everywhere, so I figure somethin came undone. Long story short I got it runnin again, but it cuts out and stutters real bad right around 1700 rpms, it won't drive smooth but it will accelerate and decelerate. So I call Rywire, hoping one of their B.A. harness' will fix most of my problems, and order a mil spec conversion harness, ordered incorrectly for a crx harness the first time, sent it back and got the correct 92-95 civic ex H22 conversion harness for it, they were great about helping me fix my mistake. So now I'm pretty new to all the electrical and wiring issues of a motor, I have my old harness off and the plugs match this time, so it's pretty straight forward plug the same plugs in from the new harness where the old ones went. BUT I have directions to tap extra wires they left me into my ecu plugs??? I found the eg mil spec diagram on their website, but I previously had the vtec wire spliced into the old harness, the same goes with the H20 temp clip that plugs in under the fuel filter on the back of the block, it looks just like the one under the dizzy. But that's not my biggest question....I got a question about tapping the extra ecu wires that are on my harness right by the ecu plugs. I always feel stupid when talking to them, because they're so advanced...and i'm so...not lol. I'm just confused on the instructions about tapping the extra ecu plug wires? It says to tap them into the stock positions?, but as far as I knew the mil spec harness was a replacement all the way from the ecu to the engine bay. It has ecu plugs all the way to the H22 alternator? So what do I tap these extra ecu wires to...the mil spec ecu plugs (would have thought they would have done that for me) or the stock ecu plugs (didn't think I was even using this harness at all)? Please help and sorry about the short story, just wanted to give an accurate depiction of what I'm dealing with.

Wait, what's the question? You have extra plugs, and don't know where to connect them to the harness?
If the plug has extra wire, run that from where it goes on the motor to the shock tower plugs. If you don't have enough extra wire, solder more on and use heat shrink tube or liquid electrical tape, not regular electrical tape. Tuck the wires under the loom and that should be it if I understand the problem.

No I believe my harness eliminates the passenger side shock tower plugs? This is my problem: the harness is a replacement harness and where the ecu plugs plug into the ecu, there are extra wires. The instructions from rywire say to tap the extra wires into the STOCK ecu plugs. But the ecu plugs on my replacement harness are the plugs that will plug in to my ecu right? So my question is why would I tap the extra wires that are connected to my replacemnet harness, onto the stock harness plugs? I won't be plugging both ecu plugs into my ecu? There AREN'T 6 spots ya know? I'm just confused on what needs to be done.

I know i just deleted it but how do i scale it down lol? Back to my question... you have any idea what I am supposed to do?
