I am assuming they sent you the wrong header.

Was this a $60 no name eBay header?

Pictures would help, especially the alternator hitting the header. I have never heard of this problem are you sure it is the correct header?

Well the exhaust ports will commonly match up on different Hondas, its mainly fitment between engine compnents.

It's funny you mention that because exhaust ports on 94-97 accords are not equally spaced. Ports 2 and 3 are closer together. I'm just telling you that b/c your username suggests you drive a 1997 accord.

The OP's generation accord does have equal spacing though so I guess he may have got the wrong header.

Is it the actual piping that's hitting the alternator? Or the flange of the header?

I know, some ports are 0-00-0 and some are 0-0-0-0
