its most likely either coming from the sunroof drains or the taillight seals, two very common places for CRX's and hatches to leak from.
try taking out the taillights and putting a bead of silicone on them, then put them back in, if theres still water in there after that, then its probably the sunroof drains

If your CRX doesn't leak in the back there is something wrong with it .I have owned many CRX's and worked on even more , and they all leak in the back and some from under the dash.

take out the lights and poke holes on the bottom of the lights. so that the water drips out...that way the water wont fill up the light and spill into the hatch..it worked for me....or u can go the expensive way and buy new tail light gaskets from the dealership...

Ahh the joy of rex!
Yeah, I live in Florida and guess what??? It rains EVERYDAY!
Another leak point for Sis is the rear spray nozzle. That and the rain gutters
are the main bugs for hatch leaks. Havent had any probems with my tail lights leaking though.

Leaks that come thorough the hatch strut mounts come from the roof weld seam.
Mine used to leak like a bitch on that spot.
This is how to fix that.
Using a flat screw driver, lift the rubber seal at the back of the roof on both sides.
I used acetone and cleaned the weld groove thoroughly.
I went back about 4" from the hatch top edge.
Then with 100% silicone sealant, I made a nice even bead on the weld groove.
then smoothed it out onto the drainage area in the hatch.
Make sure to cover the groove all the way and don't leave bare spots.

Good bye leaks from that spot.

Another leak factory is the stop lights.
If the stop light seals make a good bond on the metal, water collects on the back of the tail lamps. I drove for a while without the plastic on the back and I saw a rush of water come into the hatch when I made a sudden stop.
water had collected on the stop lights and never drained, that is until I drove the car.
So I drilled a few drainage holes on the bottom of the stop lights.
No more leaks from there.
