What did your fluid look like? How much metal on the magnet?

One of the bearings is done.

I felt that vibration before under acceleration when one of the bearing that goes on the driveshaft is broken or gone bad, three of them are in the cup that inserts into either end of the gearbox. This is with a 2000 Integra not sure how it is with others.

Having a very similar problem with my tranny. Just did somewhat of a tranny rebuild. Now it makes noise under acceleration from 3rd gear on.

Use the clutch or take my foot off the gas it stops and sounds normal.

Sounds like an axle problem. My friend just had this same problem with his car, the nuckles in the axle are getting binded up and causing it to get stuck so its popping and vibrating. Even if your axles are new it can still happen, check em out before you go out and buy a tranny

I have been in a B18C5 swapped EK hatch where one of the inner axle joints was binding up. It would nearly shake the car off the road.

In that particular car the axles were also fairly new.

Many aftermarket axles will have vibration problems, I would try swapping in another set and see how it does.

if it was the axle, wouldnt it vibrate while the car is in neutral or coasting? the shaking is only while the car is in gear.

It depends, cause when the car is in neutral there isnt any load on them so its just spinning freely and the joints arent binding up.
