The datalogs are stored in the S300 unit, not the ecu.

Datalogs are no good for programming your new ECU. You need the ROM/.bin file that was created for your original set-up. You should be able to retreive it from the old ECU. Or if you no longer have your old ECU. It should have been saved somewhere on the tuners computer. You need to find whoever it was that originaly tuned your car and see if they have the saved ROM/.bin file for your engine. Then you can add that to the EPROM on your new ECU.

Or maybe Hondata is completely different, I've never used it.

So Hondata tuners have no ROM/.bin/saved files? Once an ECU is tuned that's it you can't retrieve ROM files from the ECU? Wow I'm glad I never had any interest in switching to Hondata then.

You can download the tune in the s300 (Which is still in the s300, so there's no reason to do so when putting the s300 into a different ECU) or have it saved as a calibration on your laptop. Neither of which have anything to do with ROMs, .bins, E/EPROM, or the question the OP posted, which was about s300 datalogs.

Yes, it's all in the s300, which is the whole reason you have it. Nothing changes by taking it out of one ECU and putting it into another ECU that's equivalent.
