99 civic ex trans howls both when at idle and in motion

My tranny out of my 99 civic started howling badly after experiencing some water damage. I pulled the trans apart and inspected the bearing and none of which seem to be at fault. Is there a particular bearing at blame when this scenario occurs. It would howl upon start up whether I was in gear or not. It would continue to howl when I engaged the clutch and began to move.
I have narrowed out the differential bearings for,again like I said it would howl even when I was not in motion.
Now I have a suspicion of the input shaft bearing for it is constantly in cycle and is the most common bearing on the inside of the transmission to go out.
There's also the pilot bearing,bad thing is I have no way to check on that because I sold the longblock and that flywheel went with it.
Any input is greatly appreciated.
