Default 98 civic misfire problem

I have a 98 civic I just baught back from my brother-in-law. He rear ended someone and poked a hole in the valve cover so I got a new one. So then the car barely ran. Replaced plugs, wires, cap, and rotor. Still ran like crap. Turns out the hole bent a valve which bent another. So I then took the head to a machine shop and had all 4 valves in cylinder 4 replaced. Put the head back on and replaced Timing belt, water pump, and gaskets up top. So here is my problem. After I get the car up to operating temp the check Engine light comes on. P0300, p0301, p0302, p0303, p0306, and p1399. Also sometimes the Check Engine Light will flash. The ignition timing is close but I cant get perfect like it was before. could that cause the problems and could the timing belt be a tooth off. Last I don't have a front clip on the car and don't want to pay for a tow to the mechanic. Any help would be appreciated. Jason

I have check ignition timing multiple times and I forgot to mension some times my timing light wont work. Could this be not enough spark or just the timing light it's a MAC light.

Yes, the timing belt seems to be off by a tooth. Fix this problem ASAP. When fixed, compression test the cylinders.
