I'm building a stroker engine in my 96 accord (f22b2), and one of the parts I plan on using is a bisimoto level 2 camshaft. Bisimoto says this cam can be run without tuning the ecu, but for the best performance, the ecu needs to be re-tuned. I plan on building the head first, and running it on a stock, rebuilt engine until the stroker is completed. While the cam is on the stock engine, I don't need it tuned in, but when it goes on the stroker block I'd like to tune it in with the rest of the upgrades.
Sorry for the whole back-story there, my question is, what can I do to tune the ecu for the cam (and stroker setup)?

Contact your local honda/acura dyno tuning shops for a solution.
Using a TCM & chipped obd1 ecu maybe the best solution, but it will be expensive & a pain to setup.

expensive and a pain = worst solution
. Why would it need to be tuned, more air intake than the ecu can handle or what? If that's the only problem, might just go with level 1 or something.

It is literally like taking a different engine & putting it into the car.
The ecu you have now isn't programmed for it, hence you will need to program the ecu to run the new engine setup.
