Are these bolt supposed to be sticking out or flush?

Are these bolt supposed to be sticking out or flush?
I just noticed that these bolts are sticking out from my transmission. Can someone let me know if they are supposed to be that way or flush like every other bolt?

My new clutch was installed by Honda so, they should take care of it. I pulled the bolt all the way out with even trying. I just called Honda and they gave me any appt to check it out next week.

I hope they take responsibility for it. I don't need another issue with them right now. As soon as I get ready to add all the aftermarket parts I have, I end up finding something wrong that sets me back.
