Automatic Ls motor in a car with a manual tranny...........
would an Auto LS block line up like any other b-series motor to the manual tranny... i had heard that some automatics have different bolt patterns or something is this true?

Yes it will bolt up. Ive done it twice. Once in my car a 95 B18B auto into a 95 Integra 5 speed and a B16A into a 91 Integra 5 speed. Your going to need longer flywheel bolts. The bolts on the auto are shorter.
