Default Difference in auto & manual motor?

Purhcased a replacement ZC engine to replace the SOHC ZC in my 96 civic HB. Just wanted to know if there is anything to swap over besides the flywheel & clutch setup from my old motor? I am having some issues with my car not moving (started another post about this issue) just wanted to see if there was any other difference.

I took the old clutch & flywheel off my old motor and just bolted it up to the new one. Is there anything else that needs to be done? any help would be great. I know this is kind of vague but you should get the idea.
