Perch positions on Koni Yellows...
The circlip on the shock is in the middle perch setting from Koni by default. It is up to you to lower, leave, or raise the circlip. Each koni shock have these grooves and each shock is independent, lower one, raise the other, your choice .
Also, on the neuspeed koni yellows they have 5 positions. Does this mean I have my standard in the middle, then 2 lower positions and 2 higher positions?
That is exactly what I was looking for. So on the fronts I have my standard position...then one lower and one higher position. Do you know how much adjustment each position offers?

Street_ride, you're not posting the correct information. Only the rear Koni Sport OTS shocks have 3 perch settings. Here is the correct information.
3rd gen Integra/5th gen Civic Koni Sport shocks:
2 height settings up front - 1 stock (upper) and 1 lower by 25mm (1 inch).
3 height settings out back - 1 stock (middle) 1 higher (upper) and 1 lower. The higher and lower settings are 15mm (5/8") apart from the middle stock setting.
I have heard from Lee Grimes (works for Koni North American) and others here that the front lower perch setting should only be used with stock springs, as aftermarket lowering springs proabably won't be stiff enough to keep the shock from bottoming out if you remove another inch from the shock travel (1.5" wheel travel). I have used the lowest perch setting in the rear with H&R Sport springs, and had no issues with trimmed bumpstops (non-trimmed bumpstops did bottom out in the rear).

i have the nuspeed spec konis and pat and i compared them once. the nuspeeds extra 2 slots were in between the 3 factory ones if i recall correctly...

Yes, Neuspeed Konis have 5 slots on all 4 corners. The fronts have an additional 3, and the rears have an additional 2.
