No, if its a 00 engine using a 00 ecu and 00 engine harness it will work fine.

96 - 98 OBD2a

99 - 00 OBD2B is the only difference. ( U may need to get a OBD2b to OBD2A harness for the inside where the ecu is connected. ) do engine harnesses have that part i forgot?

Yes, you'll need a '96 -'98 EX harness, manual if its a manual, automatic if its an automatic. You didn't mention it, but you'll also need a '96 - '98 distributor, the '99 - '00s use a different smaller plug.

It doesn't work, '99 - '00 engine harness wont plug in to a '96 - '98 underdash harness.

If you really want you can get an OBD2B to OBD2A harness adapter, but they're not cheap...

you'll still need to buy everything I listed above, the only thing it gets you out of buying is a '96 - '98 EX ECU which I forgot to mention in my previous post, you can probably buy an '96 - '98 ECU for less than you can get an adapter harness for anyway. You should also be able to sell that '99 - '00 EX harness btw, EX/Si engine harnesses are always hot items.
