Icon3 Wiring problems, please help

I'm having some wiring problems with my 94 ex coupe auto. When i go to try to start the car the ECU fuse(underhood) pops. I thought it was the wiring harness, so i changeed it from headlights to under the dash, still the same problem. I changed both fuse boxes(underhood and under dash) and I am still having the same problem. Tried two different ecu, the stock p28 and a p06 i had laying around, both are good. The thing that is really driving me crazy is that the car was running fine, one day I was on my way to the store, my headlight blubs blew(low beam then high beam) and the next day the battery was dead and then this fuse popping started happening. Please if anyone has any ideas or suggestions, PLEASE HELP. thank you and if you read, please bump even if you have no suggs. or help hints

I would say look over your wiring harness everywhere, sounds like you've got a short.
