I have seen similar issues like this on the 99-00 Accords, and 96-00 Civics.. The diode in the alternator go bad, causing unwanted interference and setting code P1381. have your alt. checked. that is most likely where your problem is stemming from...

You need to have an OBD2 scan tool hooked up and give us the actual P codes. Auto zone does this for free.
I suspect you might have a CKP sensor, not the CYP sensor being the problem, but the generic counting of the flashing light codes are not as descriptive as they need to be when it comes to OBD2 cars. If it's a CKF sensor it might throw a generic "code 9" if trying to use the two prong check method. The CKF senso is located in the oil pump, behind the lower timing cover and has nothing to do with the distributor.
This is just my suspicion...
Get it scanned, then report the actual P codes. I can personally help better with P codes.

Haha that's funny.
Well that's inside the distributor. No doubt. I just had a customer's 1998 Civic here yesterday with that exact code and we replaced the distributor with a Richporter Technology/Distributor King TD80 unit and it fixed the code and rough running.
However if you have already replaced the distributor (what kind though?) to no avail then it could be a wire/wiring or like the other guy stated maybe have a simple alternator/battery test done just to be sure it's not a low voltage issue.
