Just got a Sedan & need some help.

Hey guys. I bought a 91 Civic LX Sedan for $150 Its blue with blue interior and basically mint & untouched it just has some stains on the seats and the paint is faded around the trunk. The guy had the car sitting inside his garage for 7 years. The car had the original engine with 225kmiles but was rebuilt with new rings and bearings and a rebuilt head had automatic trans , a/c, power steering ,power windows/locks and a Pioneer head unit . The guy just never had the time to finish putting it together . I did and it ran well but I had a newly rebuilt B16 in my garage and decided to swap it in. Pulled the old d15 and dropped in the b16 its wired up and everythings ready under the hood. I swapped out the auto pedals for some manual ones & all thats left for me to do is run the shift linkage and make an exhaust.
My question is .... what do I use to cover up the hole where the cable to the auto tranny went ?
I also need to close up the bigger hole where the shifter goes so the rubber boot can fit.
