I would cut them down, but not take them completely out. The bump stops stop the car's shocks from completely bottoming out and blowing the seals. Cutting them down will allow more shock travel and a little smoother ride and still have something to prevent the shock from completely bottoming out. If that doesn't help out, try raising the car up a little bit more.

Is it ride rough because of the spring rates or because you are already hitting the bump stops? If you are already riding on the stops I would cut them down but not take them completely out. And if the ride quality is rough due to the increased spring rates and you have adequate clearance, then I would just take the stops out.
