what electronic is needed when converting to manuel

ok i have a 1999 lx that was auto i swap a b16a2 it runs but i am wondering whats need to do in the auto shifter i just have it plug in it work but i am wording ii its right????

ok i think it was that the alernator was bad and was saying bad ground obd2 is werid
