Sorry for the noob question, but I was wondering this: Will an engine wire harness from a d16z6 with automatic trans work with a d16z6 that is mated to a manual?

Yes, the plug for the automatic shift solinoids is the same as the plug for the backup lights on the manual, the wire colors are the same and they go in the same place in the plug that plugs into the cabin harness, its in the cabin harness that things get different, the same is true for D15B7 harnesses as well.
