I believe honda sells speakers for the back deck that give you more bass and includes an amp. But im sure if you can install that you would be able to install your own as well into the factory radio.
I believe the system comes stock with a amp to power the stock sub. I know that can be bypassed and a different amp and larger aftermarket sub can be installed. I don't know if the stock amp will drive an aftermarket sub however. If your looking for idea's on a separate sub enclosure, I can assist you with something like see below. They can be single or used on both sides, and can be constructed to handle any size sub. If your interested, send me an IM and will fill you in on the details.
You wouldn't have to remove the stock sub and amp to install your own subs. You would use the line running to the stock sub for signal and feed that into an aftermarket amp (stock amp will not work). Since I don't think that the stock system has a pre-amp out for a sub, you would also need a line level converter. Anyone at a car stereo shop that knows what they are doing should have no trouble with the install. My roommate had 2 10" subs and an amp installed with the stock head unit and has had no problems at all.
Does anyone know how many watts it would take for your headlights to begin to dim? I'm planning on installing subs, but I heard if it's too strong then it can lead to headlight dimming.

You must be talking aftermarket. If your installing an aftermarket amp. install a Capacitor as well. I "think" that will buffer the draw on the system, but am not sure.

I had two 10's installed with aftermarket amp and the only prob I had was that I was getting feedback from the stock sub. I had to disconnect it or there was a loud bassey hummmmm coming from it when I turned the car off but left the keys in.
I'm currently about to install a sub and amp in my 2008 LX Sedan. I dont know if this will help you but heres the color codes to install a line level in my car..

I have an aftermarket sub and amp hooked up the the stock deck, as stated before you can just use the factory out for the sub to the new amp and you will need an amp kit obviously.... in short it can be done with out a problem

I was under the impression that a Capacitor is to improve sound quality more then reducing the headlight dimming, or i could be thinking of a power cap but i think its the same thing? I have a 500 watt amp and cap, no headlight dimming what so ever
