Default Code question

I have a 2000 Civic SI that i recently swaped a B16 SIR2 into along with that i had the harness modified to work with that motor as well as bought a chipped P28 to run the car with. As soon as i turn the key on it throws the check engine light. I have cleared the ecu three times and it keeps kickin the check engine light on as soon as i turn the key to the on position. So i used the diagnostic plug and found out what the code is its six short flashes and as far as i can tell that is the coolant temp sensor. I have tried to other coolant temp sensors and its still throwing the code. Also would the coolant temp sensor not working properly cause my car to not want to idol when it reaches operating temperature. PLEASE HELP im at a loss.....hoping someone on here can point me in the right directions THANKS
