Default OBD1 mystery code

Can somebody please help me out with my 1994 Accord EX? I just replaced the engine to get it going again. The donor engine came from a 1995 EX. Everything went smoothly except for this mystery code (one that I am completely unaware of) & I'm going by the facory Honda 1994 manual and a Haynes book. The car spats out an initial long blink then a long pause then a long blink then a short pause then a quick blink. This is what it would look like: _____l-----------l___________l-----------l__l-----l_____ . I can't make that out it looks like a 1 & 11 but there is no code in the book that represents an code 11 if it's not that then maybe it's a code 21 VTEC Solenoid Valve which I replaced with another used one only to get the same code. I did take the VTEC valves apart to repair the bad o-ring, maybe I messed them both up somehow but I don't see how I put them back together the way they came apart. Any help would be great before I start thinking I need a ECM would be much appreciated. Sorry about the book report, I'm new and can't explain it simply.

Maybe code one O2 sensor and code 12 EGR lift sensor.
Long blink = 10
short blink = 1's

Is the engine running correctly?
Maybe a vacum line got switched when the engine was changed?

I went down the Honda flowcharts a bit more in depth after I posted the first time. Properly diagnosed the final outcome according to the book is "substitute a good known ECM". I also notciced the MIL is always on, basiclly the only time it goes out is while checking codes. I'm pretty sure that's an indication especially on this car it's not anything that has "parameters" like a sensor. I can reset the ECM, pull the back-up fuse and no matter what the light stays on even while cranking. Any response to this would be much appreciated.

I did have some lines crossed and the IAC valve plugged into the wrong harness when I first started it and it ran poorly. All of that is fixed now and it runs fine except the MIL. Maybe I fried a part of the ECM when I hooked the IAC valve up wrong.
