The gotcha is that you'll need to change out the headliner.

When you say a "DIY" sunroof, do you mean you're installing an aftermarket one or an OEM one? They're different jobs.

oem sunroff is pretty straight forward.. but alot of work. just drill out all the spotwelds and replced the whole roof and wire it up

The coupe roof is shorter than the hatch too. So be prepared to weld on more metal if you want the roof to fit.

It's a bit more than just cutting the one roof off and putting it on the other car.

This is all slightly educated guesswork:

Remove A pillars and possibly B and C pillars too.
Remove rearview mirror.
Remove dome light.
Drop headliner.

Remove front and rear window trim (I believe)
Remove roof rain gutters.
Cut roof out.

Remove lower driver's side dash piece so you can gain access to the switch area and the fuse box.

The wiring goes within the driver's A pillar. Not behind the trim, but actually down the inside of the metal pillar.

Then you have to do the same to the other car. I'd personally rather have the donor car there. More likely to have everything you need and if you [freak] up you only have yourself to blame instead of some moron 150 miles away who now has your money while all you have is new broken/incomplete parts.

For a hatch you will have to make your own roof skin in part. The coupe (EX, Si) roof is shorter and more curved then the hatch roof is. The sedan (EX) roof I believe is actually even shorter than the coupe roof (so measurements from others have told me). So it'd be worse to have a sedan roof if you want it for a hatch.

That's the start of it.

It's sort of like how a power door conversion sounds like cake, until you do it and realize it's a big pain in the ***.

If you're okay with having a coupe or sedan (in the US I mean), just got with one of those in the first place. I understand there aren't USDM 6G Civics with moonroofs, so this is what you'll have to do.
