you would probably need to wire in a switch.

It has nothing to do with your antenna being stock. It's controlled by the radio. If the radio doesn't have the ability to control it when it goes into CD mode, you'll have to wire in a switch or something.

I have a stock antenna and a after market head unit. And in my 94 Honda Accord LX it does it by its self like it was doing that when I got the car so Im thinking you need a different head unit because the one you have wont control that function...

The radio should have a remote power wire. This should either go to an amp to send signal to turn on, or to the antenna to power up and down. Read the instructions for insallation. It's in there.

It depends completely on the manufacturer of the headunit. I had an old Alpine in my Mercedes that always had the antenna up, then it crapped out and got an eclipse. The eclipse only had it up with the radio on...which was nice. My accord when I got it had a pioneer in it...antenna always up. Now I got another pioneer and I am wiring a switch and locating the button nice and clean on one of the four blank covers in front if my ebrake handle on the console.
