Likely spots to leak would be:
- Trunk seal
- Tail light
- Around rear glass
You don't want to try to solve it by sealing it from the inside. This can just cause water to pool and cause more damage.

Ive got the same problem with my 97 Ex. Although I do have a crack in the pass quarter where the car was hit, and the people I bought it from "tried" to fix it. When I bought the car, the quarter looked bent a bit and the paint was shitty, but after a while, the quarter cracked and now Ive got a 1/16 inch crack thats about a foot long in the quarter. My trunk leaks, but its so hard to tell from where. Ive already elimated the possiblity of tail lights, and I dont see any water coming from where the crack is, so Im currently puzzled too.

the problem may be from the rubber-like gaskets around the taillights. I fixed mine by putting a small bead of silicone around the gasket and then reinstalling. A friend figured this out as he had the same problem in his Accord. Worth a try!
looks like im not the only one.
i have a small hit in my passenger quarter panel but i doubt thats it. im going to replace a couple of things and see where i go from there.

so that could probably be the issue. when i take it to the body shop to be painted ill have him check that out. thanks.

i had a water leak also mine was from the tail light gaskets and both rear quater panel windows. i put some silcone on the tail light gaskets which fixed one problem. then the quater panel windows i got ace glass to come and reseal the windows and put a new rubber seal on the outside now its super fresh lol. but anyways the guy at ace glass said that my glue that held the windows in had started to wear out and developed water passages through and around my window. now i am riden DRY! get someone to spray the water hose on ur car while ur inside and watch were it comes from to pinpoint the location.
I found my 96 EX was leaking at the corners where the quarter is joined to the top drip rail. If you follow the valley next to the trunk seal at the base of the window to either edge where it meets the qtr panel, you will see they seal the two sheets of metal together with adhesive. Mine had dried and cracked a little letting water weep through the seam. A little silicone and no more leaks.

l just purchased a 98 civic coupe noticed in the back next to the trunk was leaking, after looking at it were the car is welded from the factory , this is were the qtr panel and trunk part is welded from the factory. in the gutter were your trunk lid shuts there is what we call seam seal from , this seam seal is breaking apart and water is seeping under it to get inside the trunk. Number one cause of honda trunk leaks. Also know this cause i work at the honda mfg plant in lincolin al where i build the honda pilot and mdx. This seam seal is applied after the panels are welded and it heads to paint. If you will tape off your trunk gutters and spray flex shield or apply a tar like substance from your local hardware store that should stop it from leaking again
