88 rear disc swap

I swapped a rear trailing arm from a 92 Si to my 88 Si. No problems for the first two years, but when it came time to change the rear pads, the pads were completely worn down on the bottom side of the pad (closest to the ground) while the top part of the pad was nearly new.
When I changed the pads (and rotors too) this last time, the pads just didn't easily go in. I am guessing the same thing may happen again. I just need to change the pads before they get to the rotors this time if I can't figure it out.
My question is could it be because I used the 92 ebrake cable which is longer than a CRX ebrake cable that it is putting extra pressure on the caliper and creating odd wear?
