If LS Rods run on a d16z6 then will Eagle LS spec rods run?

personally im not sure ls rods will work in a d series but if stock ls rods work than i would be more inclined to say ls spec eagle rods will run with little or no modification.

LS rods work in D16's, not in D15's. And you have to Notch the block for them to clear the D16 anyways.

How much would it cost to "Notch the block" ? What exactly does that mean

Well, lemme start off by asking "Do you have a D16 block"

If yes, then youd need to bring your block, crank, bearings, and pistons/rods to a machine shop, they should be able to tell you how much it will be after looking at it.

It means they have to notch the inside of your block just below where the piston comes down as the rods are larger and would otherwise clip the block while spinning.

Is all that work worth it for LS rods in a D16block? What advantages does it provide that purchasing aftermarket Rods for a D-series doesnt?

You can get a set of LS rods for like $20-40, Aftermarket D-series rods are typically 3-4 hundred, but they won't be much, if any stronger than a set of LS rods.
