Can some one please help explain, or show me somewhere that can explain what exactly to plug in and where. I have a JDM LS motor that I'm using with my GS-R wiring harness. I talked to Cortney (Green) and he said that some plugs will fit together but dont go together and might blow fuses..
so if anyone could help I would appreciate it.

Dude why not just get an ls wire harness for the same OBD ls engine you have? With the gsr wire harness you're gonna have a bunch of left over plugs plus they won't reach and you'll have to stretch them. Regardless you're gonna have to get the wiring diagram for that year harness to know what color wires go where. There are multiple plugs that look the same but the are not!!!!!!!!!!! It will be a headache and a half.
