Flashing CEL?...I tried to search

My girlfriend has a 99 ex with the stock D16y8. She kows nothing about cars, and her car is in bad shape. I checked the oil yesterday and it was way below the bottom line, so i topped that off. She has had a flashing CEL for a while now and I dont know whats wrong. I tried to run the codes and it said nothing was wrong. What could it be?
I believe when the CEL is flashing its an indication of cylinder misfire, but you should also be throwing a code that tells you which cylinder(s) are misfiring, as well as a Multiple Cylinder Misfire code if there are 2 or more cylinders misfiring. That happened in my 97 EX, but it would only flash for a bit then stay on, when we read the codes I had a misfire code for every cylinder, and the multiple cylinder misfire code.

Well thats what i was thinking. It sure runs like its misfiring. I think it just may be in dire need of a tune up. I may try to pull the codes again with it running. What did you do to fix your problem?
Had it dyno tuned. It was misfiring because the engine had been built and converted to manual with an automatic ECU, that poor thing had no idea what was going on, it was always in limp mode.
