Integra LS grinding and i don't think its the tranny.
Well about 5 months ago my car suddenly started to make a grinding sound coming from the engine bay, it grinds in in every gear including reverse, when have the pedal pressed it does not make a sound but when it engages it makes this grinding that sounds like to metal gears grinding together. It might be the tranny but im unsure.

I think it tells you how to go about replacing it. Not difficult, done it a couple of times. Just buy a whole bearing kit to replace all of them while you're in there. Save you some headaches.

from what ive read up on input shaft bearings it makes a "whine at high RPM, and a chatter/clicking from the transmission at idle." i don't get a high rpm whine or chattering/clicking, what i get sounds like two metal gears rubbing together with no lube.

OK...if the car does not make the sound when the clutch is in, it has to be a transmission problem. Letting the clutch out connects the engine and the transmission to "turn" as one. Even if you are in neutral, and the clutch is out, things are moving in the tranny. So from your description, I would have to say that your issue is in the transmission, and my first guess would an input shaft or throwout bearing issue as I stated before. Good luck!
