Car dies when trying to put it in Gear
I just put on a lsvtec motor on my 95 integra, has the original transmission. Before I took out the old engine, the transmission was working fine. Then I put it on and I turned the car on and try to take it out for a joy ride and I couldnt put it into gear. Left it in neutral and rolled back and put it in reverse. (was hard to go in). Then I had it on R and let off the clutch and it dies. Put it on first with car off. Then turn it on and the car jumps. (no not like a frog).
Symptoms: Help me out
1. Car wont go into gear, no matter if ON or OFF
2. Car jumps when I have on 1st and clutch in
3. When I took off the transmission it didnt leak any oil.
3. Bled the system
4. After a while the clutch pedal goes all the way down and stays on the floor
5. When in neutral and "try" to put it in gear, car idles low as if it were to want to die
I want my car running. Its been 2weeks. Im going to fill the transmission see if thats the case.

Fastest fix is to replace the Cluth Master and Slave Cylinders, next best is to figure out which one is bad, the slave will leak externally and you will see it, the master will leak internally and you wont know it.
If you did not disconnect any of these for the engine swap then one of them is bad, if you did disconnect one of them for the engine swap, then you need to do a damn good bleed, sometimes its hard.
If you buy a new master or a rebuild kit, bench bleed it before you put it on the car.

Car "jumps" when you turn it on and it is in 1st gear, is that right? That sounds almost like the neutral safety switch but you said you still have the original tranny. Duane's suggestion of slave/master cylinder leak is most probable.
The only thing i did discconect was the clutch line that runs through the passenger side near the transmission. Im not fully "transmission wise" so I dont know these things.

What do you mean the neutral safety switch.?
Does oil on the tranny mean anything, like If I dont have any and its dry?
What about the throw out bearing.

The neutral safety switch tells the computer that clutch must fully depressed in order to crank the engine over, that way if its in gear you can't just crank the car and have it "jump" on you. When doing an A/T to M/T conversion, some people bypass this or forget all about it, but the OP said the tranny was original. Sorry I'm of no help OP.

Figured it out.
Im a damn idiot.
I didnt tighten the hose to the cylinder, and it was leaking through there. Another thing, i didnt even know how to properly bleed the system. And I added new Honda MT oil, and transmission feels better and smoother than ever.
