Yes it'll "mess around with" the compression, the LS head has a larger combustion chamber and will lower compression (which means less power). It's not a common swap because that's the worst of both worlds, it's like taking the leftover scraps from someone else's project. You mate the smaller-displacement block with the worse-flowing head for less power than a stock LS or stock B16 engine... what's the point? Not only that, but then you'll dump money into tuning it - ending up with an engine that is more expensive and causes more headaches than a stock engine, but makes less power.
