Could possibly be many things,

Does it only happen in reverse? Does it happen after car has been standing a while or whilst driving? Some more information would be helpful.

Not nearly enough information to give you a good answer.

Here's a guess...You put an aftermarket exhaust on, and it's too close to the floor. When you put it in reverse, the engine shifts and the exhaust touches the floor, making a rattle sound.

What is your car? Year/Model?

Auto/Stick?

Performance/Upgraded Exhaust?

Only when you hit the brakes in reverse, right?

Could be worn retainer spring(s) maybe in your calipers so your pads move a little, may be your engine rocking and catching something. A bit more info would be good though

were is the "clunk" coming from?? under the car, side, front??? could be the motor rockin and exhaust hitting the floor pan. could be bad motor mount how many miles are on the car? swapped or stock??

if you can get under the car i would look under there at everything that tourques with the motor. look at the top of the exhaust pipe, anything thats close to frame rails. and also look closely at your axles while you are under there to. you said this only happens in reverse right. see if the motor mount bushings you bought are still intact. i know some of them are kind of hoky. try that and keep us posted.
