Does it continuessly do it?... slow down as your car slows down?... Does the car shake with said "thumping"?

If you answered yes to all three questions... You may have something on your rotor at best... scrape it off and your on your way. Possibly cracked rotor...

... more info needed...

Yeah, I agree with thinknology. Could also be a warped rotor. Does your car shake when you hit the brake? Do you have ABS? Your ABS system may be errored, in which case you might be able to fix by starting the car with the ABS fuses out.

Does this sound come at all when you accelerate or turn hard?

Can you tell if it is from the front or back? If so are the brakes' disk or drum in that area?

Is this thump just an audible noise or do you also feel it through the pedal?

That's odd... usually with brakes you can feel it...

It only happens when you press the brakes though right? and just right at first when you depress it... does it happen everytime you depress the brake pedal or does it only do it one time after you turn your car on and then it won't do it anymore?
