Default Car Stalls and sometimes lag/bogg

I have a 96 civic with a ls/vtec swap. It has been running fine for about 3-4 months. When it starts up cold and I give it some gas, it seems to lag/bogg first before rpms go up. Once it's warm, while I am driving sometimes when I step on the clutch and put it in neutral it just dies on me. It starts up right away and may stall again or rpm's drop lower than usual and comes back up. Also after it's warmed up if I just give it some gas, it doesn't rev up right away and when it finally does the rpm may drop and come back up or my car will just stall right there.

It has always had a cold idle at about 1100-1200 rpm, my idle doesn't really jump that much. I have tried cleaning my IAC and adjusted the FITV, no difference. One other thing, with the engine warmed up and the fans already running, the bottom hole in the throttle body for the FITV still sucks in air, is that normal or is there something wrong and how do I go about fixing that.

There are no CEL on.

Is this a lack of fuel or timing issue and how do I check ignition timing with a timing light gun, which grooves on the crank pulley do I line up with.
