05-06 from the 02-04 has hp difference, different gear ratio, and drive by wire throttle body. I'm sure theres a few more difference from the different models.
Yeah, i think kpro only works on 02-04 ECU's so he'll have to get jumpers to convert the plugs to fit the 02-04 ECU.

correct me if I'm wrong, but I believe there is no differences (block) between 02-04 and 05-06. the head, camshaft, and a whole mess of other stuff is different too. but heres from crsx.com

so to answer the original question, yes, but if you are gonna run the whole engine (K20Z1) you need to swap out everything + ecu. I have an 04 so I dont pay attention to 05-06 people and their kpro problems, but I have heard of a persistant problem which leans out cylinder 3. search for it and im sure you can find more info.

yes it will fit i put a K20Z1 in my 02 after i blew the motor the only thing is that it runs kinda funny with the stock ecu so i recommend you put in k-pro
the differences between the two are, 3.115 crank pulley, as opposed to 3.465, 4.764 final drive, prc cams(more duration) countershaft driven speed sensor(so it is advised for you to use your k20a2 transmission) 8,100 redline, 8,300 fuel cut as opposed to 7,900 and 8,100. the 05-06 tranny seems to be a little more solid as far as the synchros go, triple cone carbon first through third as opposed to brass of the 02-04. though there is still sometimes a "false shift" for third gear when cold, but can be fixed with synthetic tranny fluid.
k-pro can be utilized, you must use an 02-04 ecu with for the k-pro daughterboard, a jumper harness, and an 02-04 primary o2 sensor.
the k20z1 is not drive by wire, that is the k20z3 in the 06 civic si, and other random k24's.
so, the shorter version, if you do a complete swap you may use an 05-06 ecu, or k-pro can be used to set up for a countershaft driven speed sensor. there is a box that can be checked to change it in k-manager. or you can use your 02-04 tranny, which would be the cheaper route. unless you want the final drive from the k20z1.
