Default What's wrong with my lights guys?!? "Wiring guru's LOOK HERE"

Hey everyone! Just like to start by saying what a great site this, props to whoever runs it! Been Reading the posts here for years but never signed up.
OK I'll tell you my situation. I bought a 95' Civic CX a couple of years ago and everything was fine with it cept' the leakin head gasket on my B7. I let it sit for a year or so while I drove my other 95' CX I had, at the same time I had pulled a couple parts to save some dough ie. full exhaust system from the downpipe back and my alternator and the pulley as well.
Then 6 months ago I started to install some aftermarket stuff... big stereo, seats and lights front and back, from what I can remember the lights worked when I put them in. Now I've come back to my project Only to find my $200 Optima battery toasted (not holding a charge) and my lights are completely messed up... Ok just so ya'll know I found a short (burnt) wires at my left front headlight plug, but I've cut the plug out and replaced it, shrinkwrapped it the whole bit.
Here is what is happenin -- with the key out I turn on the lights and the head lights and all signal lights come on, same thing happens with the key in and on acc and in on position. the really funny thing is when the key is in and in the on position but the switch is off when i go to put on the signals, instead of the signals working the way they're sapposed to they all start blinking like I got the 4 ways on. By the way if your thinkin maybe its the 4 ways that are broke they're not, they work fine and I believe their on a completely seperate circuit of their own.
Thinking maybe the stereo might have somethin to do with it I pulled the entire system out of the car... didn't change anything. I've checked all junctions, checked for other signs of crossed wires (burns), all my grounds seem to be good. I swapped out the switch on the steering column and no luck.
I guess my question is where to go from here.... switch out main relay's, put the alternator back in, I dunno... the haynes manual only gets me so far. So whatdya guys think might be the problem
All the help you can give me would be most appreciated.

Okay, I'll try to help, but I want to be clear about what you are describing. Any trailer wiring? Could you please repost with a little more clarity, such as: headlights, running lights, turn signals (indicators). I think you are saying the indicators come one when you turn on the headlights. Is my assumption correct? If so, just for giggles pull the hazard switch on the dash. All the indicator light run through this circuit. Without that switch, you'll have no indicators. I assume you have all stock bulbs, no LEDs etc.? Are the signal bulbs the correct bulbs? Double filament? Oh, as a suggestion...when you do get the lighting resolved, go with the TYC full replacement headlamps with HID. There about $550 on ebay. They are very similar to S2000 lighting. I'm very happy with them. There a pain to adjust, but once they are in, they are awesome.
