Try replacing your IACV - and when you do - replace the IACV gasket, and make sure all the lines to it are tight.
EDIT:
IACV = Idle Air Control Valve

check the plug on the iacv sensor and see what color wires are there the two wires that supposed to hookup there is a blue w\black stripe and a yellow w\black stripe check this before you replace the sensor
i looked under the hood yes. the plug that plugs into the iacv was unplugged i didnt have time reset the ecu.. i couldnt find the fuse under the box under the hood i know where it is on integras..is it in a diff. spot in 00 civic
on my h22 manifold its on the front but if your car is obd1 it should have a two wire round plug. On mine is 2 12mm head bolts that hold it on. Pull the sensor off and if it has two holes with o-rings that seal it you have the right sensor
iacv on b series is 2 wire
Your 3 wire...what are the colors of the wires?
iacv's are located on the intake manifold - theyre bolted directly to it, have an electrical connector and 2 coolant hoses

THE OTHER 3 WIRE MAY BE THE CRANK SENSOR WHAT MOTOR DID YOUR 00 CIVIC HAVE WAS THE MANIFOLD LIKE I CARB OR REG. INTAKE CAUSE MOST 96-98 HAVE WIRES TO BE FIXED FOR THE IACV AND CRANK SENSOR
