Default CRX d16 intermediate shaft

Does the d16a from an '88 CRX Si come equipped with the 3 holes on the back of the block(just below the oil filter) for an intermediate shaft?

the Si D16A6 block has the bosses but the holes are not threaded for the intermediate shaft bolts - they are threaded on the D16A6 that came it the AWD wagon which had an intermediate shaft

Could you tap it for the IS bolts?

the d16a1 had an intermediate shaft. if you are trying to retro fit equal length half-shafts and an intermediate shaft, you could always tap the bosses on your block.
