I'm no tranny expert, but when they start to make noise that means they are starting to go out. I'd start searching for a tranny if i were you.

list of possibilities:
clutch
flywheel(surface needs to be turned)
synchros
low on MTF or needs to be drained and refilled

There goes another B16 tranny. I guess people are right when they say these trannies are notorious for breaking. But yes, like everyone else said, tranny fluid change. Don't go for the cheap stuff, just go to Honda, buy 2 qts of Honda MTF and see where things go from there.

Could possibly be a clutch issue. You might be hearing chatter, and the clutch could be worn down so far that the vents are gone, and the disc is getting sucked onto the flywheel because the vents to release the vacuum created by the flywheel/clutch turning are now gone, resulting in harsh/erratic shifting.

Was there corrosion on the input shaft when the tranny was put on? This can also cause the disc to bind on the shaft, and prevent it from releasing properly as well.

yea its more like a chattering noise... i can feel it on the clutch pedal when im releasing the clutch.. but il change the tranny fluid and we'll see if thats the problem before i go on to the clutch and hope that its not the tranny

I had a whining noise come from my automatic transmission, the next day it went out.

yeah my old car used to do the same thing .. except it was in every gear .. once youd get up to a certain rpm it would start making a scratching/scraping noise. But if you take the rpms up slowly you wont hear the noise. I took it to a transmission shop and they told me that the bearing inside the transmission needed to be replaced. The bearings itself would cost somewhere around $200 just to buy.
