Car is a 1999 Honda civic EX with a d16y8. This car is a guy that my girlfriend works with.

Symptoms. Has a small knock to it.

Car cranks easy no hesitation. Knocking isnt very loud be definately noticed.
When you put it in drive (Auto Car) the knocking goes away. As soon as you go it starts knocking slightly again. For the reason the knocking goes away is pointing me toward rod bearing. Any help is greatly appreciated

one of my buddys has the same thing with his car and im pretty sure it has to do with your transmission if the noise stops....

heh...had the same issue a couple months ago...which ultimately led to my motor blowing...i have a 5spd..would knock on start up a little bit and as soon as i start going the knock would just increase until the eventual BOOM! whole bottom of the motor blew out the bottom of my car. i dont think its the rod bearing just cause it sounds so similar to my situation, i think the crankshaft is fucked and i think ultimately the motor will go. had a lot of people tell me it sounded like the rod bearing as well and they were all wrong

EDIT: mine was due to over rev - down shifted instead of upshifting cause of a pothole..fucked up my shift but i caught it quick enough that day that it didnt blow instead it blew like 2 months later...trans was fucked too, which also another couple people thought that was the issue when it was both motor and trans...throwout bearings on the trans will make a shitty squealing noise..the knocking is the motor.

so ask if the guy rev the **** out of the car power shifting like an idiot

He is an older guy. He doesnt think its a race car. Just normal driving. But he put it down in 2nd (auto) on accident and didnt realize it till it was too late

alright yea, so he did over rev it on accident..thats funny cause thats the gear i went into..was in 3rd going for 4th and ended up in 2nd after hitting a pothole...sorry to say this buy its probably the motor...
