Vibration under acceleration. Need ideas

Car is a 99 Si with ITR swap.
Recently installed (within the past month):
Hubs, bearings, rotors, calipers, suspension bushings; ALL NEW.
Tranny has proper amount of fluid; 2nd through 5th synchros recently replaced.
Tires are new and balanced.
Problem: Driving last week during a quick rain storm, road was extremely wet with long but shallow (less than an inch) puddles. There was no danger of injesting water, I do NOT have a CAI. Immediately after car exhibited a vibration at ~45 mph. All other speeds were fine, both below and above 45 mph. Car was parked for a few days, due to axles that needed to be replaced.
Axles replaced on Sunday, brand new units from NAPA. The car now exhibits a vibration under moderate (>~40%) throttle from ~3000 through 4500 rpm. There is NO noticeable vibration in first gear, only 2nd and up. Vibration can be felt through steering wheel and chassis (i.e. door panels, dash, seats, etc.) ALSO, the engine feels a tad down on power, almost feels like it's straining to rev. However once, past that rev range, I can feel NO unusual vibration through 75mph.
I'm open for all things I should be checking. I'll be getting under the car tonight to make sure, once again, that everything is tight and secure.
Could this be caused by an intermediate shaft bearing gone bad? If so, why is it exhibiting this behavior at only certain throttle positions and rpm ranges?

Does the vibration come from one side of the car or the other? It has been my experience with reman axles from say Autozone that they have been bad upon purchase not knowing til after install...Not sure if NAPA holds higher quality, but if you can pinpoint a side the vibration is coming from i would pull that axle and try getting a replacement from NAPA. I had the same problem and if you search vibration under acceleration you will find may stories of this happening with "new" axles. Good luck

not sure from where you guys are from, but here in florida, NAPA, autozone, and advanced all get there axles from the same distributor.

Axles are not reman'd, they are brand new units from NAPA. They do sell both rebuilt and new. Vibration seems equally distributed, but it seems stronger on my side of the car. Tonight a friend will be my passenger to get an idea as well.
No CEL lights. ECU is a P28 running Crome Pro. Not sure if that is relevant, but I don't want to leave anything out.
Wheel weights appear to all be in place, though I will double check at break time.

have you looked at your motor mounts? maybe one is cracked/broken. maybe it was breaking and you so happened to notice the vibration after the puddle situation.

I will be checking those. The driver's side is a Place racing, the others have been reinforced with the ES bushing inserts.

Im having the same problem..when my car switches from 1st to 2nd gear it vibrates real hard then goes away...and when its around 45mph it will vibrate and not stop unless i slow down or go faster

Wheel weights present and accounted for. Motor mounts and inserts are in place, bolts are solid.

how long ago did you put on the es bushing inserts?
don't know if you know, but they do cause vibrations due to now the mount is stiffer allowing vibrations to travel into the cabin and the steering wheel.

cool that you know about the vibration, bad that the vibration you are describing is so violent.
since right know it could be anything, check the half shaft, check your struts (maybe one is blown), bad bushing? i will suggest you check everything.

i have a 93 si hatch ls/vtec and it has the same vibration but i only notice it when it rains and its only 2nd gear and up until past 45 mph. its starts at low rpms and it vibrates mostly on the right side, but i have new axles,new motor mounts (avid),new tires so i have no clue what it could be... also to throw this in i have a chipped p28 and ive been having some CEL's and its throwing a code 7 which is my TPS, can that cause my vtec to kick in at different points? For the past few days my vtec goes from kicking in at 5000 to 5500 then the other day at 6500, sometimes it doesent even kick in so i dont know what is happening. i get cel's when im in vtec for a long time too. Suggestions please.?

Oh yeah, I remember when I put the inserts in, there was more vibration transmitted into the cabin. But we knew to expect it, and it was good. This is another animal entirely. But tonight, I'll be checking everything I can. If I can't find it tonight, tomorrow I'll be pulling things off and replacing them. It's going to be a long weekend....just like the last 4 w'ends.

No one knows this better than me. 8 years of owning this car, 7 years of wrenching on it, you'd think that by now the problem would just announce itself to me !! LOL !!
I'm gonna start by pulling the axles, and exchanging them for another set. Bad axles came off before this; maybe this is a bad set. And a closer examination of the halfshaft and it's bearing. Any ideas where a new halfshaft can be purchased, besides the dealer?
