first thing to do is throw in some GM synchro mesh tranny fluid and see if that takes away the grinding. if that doesn't do it, then your synchros are fried. Best thing to do is find a used y8/z6 (92-00 civic ex tranny) tranny and swap it in. Changing out a synchro is more costly than actually replacing a new/used tranny. My 2nd and 3rd gear synchro went out and i just replaced my entire tranny. During the process of replacing your tranny, i would buy new axle seals, new slave cylinder, OE/OEM clutch (stay away from the OE exedy clutch, pedal feel is way too soft), and resurface your oem flywheel if it still can be resurfaced.

Do this test. Come to a stop, place the car in first gear and let the clutch out slow, keep your eye on the shifter, if the shifter jumps forward more once you get moving you have bad bearings in the tranny (pretty common failure) about $70 dollar fix all around for bearings and sealant.
Stop blaming the synchro's. I've never seen a set go bad by themselves with a driver that cares for their car, but when the bearings go bad then normally the synchro assemblies wear out quickly. Dont get me wrong, if you sit and ride the shifter all day and ride it hard, then I would consider it.
Putting in GM oil is first of all, not a factory honda oil, and second, this only covers up the problem, leading to more extensive damage in the future. If a synchro is worn, oil is not gonna bandaid it up, only hide the noise.

Yeah, a lot of the time it is just the bearings. The inner race went out on one of my bearings and it would grind in third. Replaced the bearings and it cleared it right up. Also if you drive around with your hand resting on the shifter while it's in gear you will put to much preasure on the gear sets and burn through bearings.
