Default am i screwed?

Well I just got my pistons and rods in today, and I have a problem. It seems like the top part of the rod (where the wrist pin goes through) is too big to fit into the piston....

I've never had a built engine before, so are some rods not compatible with some pistons? They are tuner toys rods so i figured they would work.

Can i get the pistons machined or something so that it fits?

Yes, you'll need to get them machined. It's quite a common practice.
