Why did you use an EM1 harness? 
When I did my LS swap into my 97 CX, I used the CX wiring harness, extended the O2 sensors, and just clipped off the stock intake manifold portion and replaced it with the LS harness portion.

has to do with your vehicle speed sensor if you haven't figured that out by now.
Sometimes appear to be clipped in and they are not.
Sometimes they just go bad, my bro just had his on his 94 coupe go bad, word of advice, pocket that bad boy at the junkyard, they charge A LOT for them.

y7 harness your gonna have to do wiring for v tech, y8 should be plug and play just a little extending here and there try not cut the wires what i did on my was take the loom off and pull the wires and plugs i need it farther out.. (hopefully that sums it up)
using 99-00 harness i ran my car like that for like three month had to get to work somehow i just wired my fan straight and thats it. (it was hard finding a 96-98 harness here intown (most were cut or damage)

Do you have a hatch? Do your reverse lights work? Does your A/C work? Charging system too? We already know your speedo doesn't work (it's missed pin at C131, like the other components above).
it a hatch, yes, AC torn apart so don't know, charging ok, reverse not ok, fan not ok, got a little warm ealier, little over the middle mark, was kind of scary for a minute.

Yeah, I bet it got a little scary. That's why you don't use an OBD2b harness in a OBD2a chassis...and vice-versa. **** may plug into one another, but the wires (particulary C131) don't match with one another.

when i swapped a b16 into my 99 EK coupe with b16 em1 harness..both my RPM and speed meter stop working and i had to disconnect the plug for the reverse light, otherwise when i put it on reverve the car will turn off...mad crazyy...

you need to use your y7 harness. it wont work unless you modify it tho. if you dont know what to do or dont feel like it, you can mail it to me with vtec plugs and ill run vtec and fix the IAC so you can use it. $50 is all I charge for the harness fix.

Did you get it fixed...aside from keeping the reverse light unplugged?

Here is what I don't understand though. BOTH the 99 Si's I parted out had one of the ECU plugs integrated into what seemed like the dash harness. The actual engine harness itself only had two of the plugs, the other one was part of the harness seperated by the green plug. How did he get this third plug using a 99-00 Si harness?

96-00 civics have a green plug along with the ecu plugs, that lets the engine harness connect to the chassis, things like reverse lights, ABS, A/C, VSS and the tach are in there
for all 96-00 civics ecu plug 'A' are all intergraded into the chassis, secondary o2, evap shut valve, fuel tank pressure sensor, CEL ****, ECU power is all in there
but all the pinouts are randomly switched from OBD2A-B
