Default Tranny problem please help!!

I have an 88 Lx 4 door with a 95 d16z6 motor. I had bolted up my original tranny from the d15 which worked perfectly, until one day it just wouldn't go into gear anymore. There was no signs of grinding or anything. So i thought it was the clutch. I tore down the tranny and found that a flywheel bolt and came loose and was hitting the clutch plate. So i figured that was the problem. I replaced the clutch and flywheel then put back my original tranny. The car still wouldn't go into gear. So i thought maybe the tranny was bad. So i bought a 88 si tranny on ebay. The guy told me it was good no grinds or leaks or anything. Just recently bolted it up and same problem. Im stuck and puzzled. I tried using a newer clutch cable and still wouldn't go into gear. Could it be possible that the tranny spline is misaligned with the clutch disc? Iono what else it could be, any help would be greatly appreciated. It will go into gear when the car is not running but when its running it won't go. Also there is a tranny leak by the shift linkage where the pin to the tranny is. I noticed that my tranny is leaking from there and my other trannys had a boot that went over it. If i put this little boot on will it help or prevent it from leaking?

its not the boot thats leaking its the shift shaft seal.

sounds like you have a throwout release bearing problem.

If you reused the throw out bearing then that would be the reason. You have to be careful reinstalling the bearing, and it needs to be greased. If you are having the same problem with 2 trannies, the problem is in the bearings.
