Default difference between auto engine and manual

i just swaped an blown a6 motor with a used a1 motor from a auto.I changed my intake manifold and exhaust manifold and im about to do the cam.My question is,Will i gain anymore horsepower with the a6 distributor because i was told that there is a difference between the auto dizzy and the manual??????

I'd say the biggest difference as far as any timing/dist differences, would be controlled by the ECU.

other than ecu timing, only other thing that could be different is the size of the throttle body. i have a jdm auto and it believe the tb is a little smaller than its 5spd counter part.
